Streamlining NGS sample preparation using Beckman Coulter technology

Scientists from Beckman Coulter have recently launched the SPRIselect® Reagent Kit to streamline the sample preparation process for next generation sequencing (NGS). SPRIselect is a SPRI-based (solid phase reversible immobilization) paramagnetic bead technology that enables NGS sample size selection to be automated on Biomek liquid handling platforms to provide high throughput and high efficiency preparations. Here, automation of the SPRIselect Kit on the Biomek® 4000 Workstation is described.

Three different shears of E.Coli genomic DNA (100 –2000bp) were pooled into a “Mega Shear” as the bead:sample volume ratio was altered. 50μL of the Mega shear was used on each well of the Biomek 4000 Workstation and each size selection was performed for one column of samples. All samples were eluted into 50μL and 1μL eluate was used to perform final selected size analysis on the Agilent 2100 Bioanalyzer.  The data obtained using Biomek 4000 SPRIselect demonstrated successful selections using 0.65x ratio for Left Side Selection, 0.7x ratio for Right Side Selection and three ranges of Double Side Selections.

The Biomek 4000 SPRIselect method is highly flexible, to meet the changing needs of the user. Data are tracked for all in-and-out liquid transfer activities; the user interface provides four different size selection options and samples can be tracked by plate or by transfer via .CSV file. Each bead-to-sample ratio is entered by column and can vary between columns. Ten other variables include sample volume, bind tipmix, binding time, bind settle time, ethanol volume, ethanol settle time, dry time, elution volume, elution tipmix and elution settle time.

This method enables 96 samples to be prepared in 96-well plate format for small to medium throughput laboratories. The system provides an excellent starting point for DNA fragment size selection and the estimated time taken to process 96 samples is 1:09 for Left Side Selection, 1:40 for right Side Selection and 1:38 for Double Side Selection. Using this method, it is possible to process larger DNA fragments by Left Side Selection; smaller DNA fragments by Right Side Selection and certain ranges of DNA fragments by Double Side Selection.

This fast and easy automation solution provides users with the flexibility to adapt the method to their specific targeting conditions using a simple HTML user interface.
