Nanopore analysis identifies pseudouridine modifications in SARS-CoV-2

In a paper recently uploaded to the preprint server bioRxiv* by Fleming, Mathewson & Burrows (May 10th, 2021), nanopore devices are developed that allow identification of the passage of pseudouridine through a protein sensor. This further allowed the group to identify five conserved pseudouridine sites on the 3’ end of SARS-CoV-2 sub-genomic RNAs, which could potentially be beneficial to the virus in immune evasion.

Spread of minority SARS-CoV-2 variants in New York City

Viruses mutate to survive. But not all mutations are beneficial to the virus. On the other hand, some mutations such as N501Y and E484K on the spike protein propelled specific severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) variants to ‘variant of concern’ status, due to their ability to increase transmission and weaken the response of neutralizing antibodies.

A new SARS-CoV-2 variant (HMN.19B) has been identified in France

New research published in the Centers for Disease Control and Prevention’s journal Emerging Infectious Diseases has confirmed the emergence of a new SARS-CoV-2 variant called HMN.19B from the viral clade 19B in France. The 19B viral clade — which includes the D614G variant — was prevalent in late 2019 but had since been rarely observed since early 2020 because of newer viral clades.

First cases of B.1.1.7 variant with E484K mutation in Pennsylvania

The E484K mutation has also been found on the B.1.351 and P.1 variant, contributing to their status as variants of concern. In February 2021, Public Health England published a report of 11 B.1.1.7 genomes that also had the E484K spike mutation. Currently, there are 247 isolates of B.1.1.7 + E484K reported globally, and new research finds the first reports of it in southeastern Pennsylvania.

Cleavage site recognition by SARS-CoV-2 main protease as new antiviral drug target

Many research groups have and are investigating main protease inhibitors as antiviral drugs, and in a paper recently uploaded to the bioRxiv* preprint server, a team of researchers examine the crystal structure of the protein while bound to various viral substrate peptides (P1-4). In doing so, they reveal the way in which the bound peptide sequence can direct and modulate enzyme activity, providing new templates towards antiviral drug design.

Study demonstrates that the main creators of SARS-CoV-2 mutations are vaccine-suppressed

A new research paper posted to the medRxiv* preprint server describes the changes in genomic sequence observed during the course of infection in a patient on the drug tacrolimus, along with steroids, both potent immunosuppressants, and who also received convalescent plasma treatment. These mutations were observed to occur within three weeks from infection.
